What is the best way to search for oligopeptides (6-15 residues) containing non-natural amino acids (1-3) residues?

s 6-15/sql and protein/fs to get the oligopeptides. If you know which unnatural amino acids are in the peptide, you can either search them free text by name. If you know part of the seqeunce, you can do a subsequence search with the symbols for known unnatural amino acids, with a period for any amino acid in a locus, or an X.

You can find great STN search advice on this topic, beginning on slide 62 of Sequence Searching on STN - Part II: Sequence Motif Searching. The complete workshop materials are also available.
